I’m going to Tokyo at the end of August and I will be there for 3 days before heading to Shanghai. I will be staying in Shinjuku and other than going to Akiharabara I have no idea where to go and what to do. I want to go to some historic places that are near by as well as see some temples as well. Also since it is me and my wife traveling I am pretty sure she is going to want to do some shopping as well. I of course want to go to at least 1 good arcade while I am there as well.
So give me some ideas of some good places to go to. Also is there someplace I can go on the web to look at the mass transit system in the city? Hopefully something in English. I can read some Hiragana and I am learning Katakana now but I can’t read kanji at all and I don’t think I will be able to learn enough of it by the time I get there.
All help is greatly appreciated.

Anybody at least know where I can track down a street map?

The transit system is very easy... they have English signs and if you ever get lost, just ask someone who looks like they know English or one of the people who work there (they look like postmen, wearing blue outfits). The only confusion was sometimes transferring to the JR line from other lines... but you can get around that by asking around.
If you get a chance, go to Hase and check out the big buddha there. It's pretty cool... Harajuku, Shinjuku, Shibuya, Machida, Roppongi... lots of places to go. When you go to Akihabara, once you get off the station, there is like an 8 story sex shop you definitely have to check out for all the crazyness - it's called m-life. I can give you some info about that if you want - they have some really cool stuff in there and you might want to pick up some crazy porn (I got one called "Terrorist Raper") and crazy Japanese condoms (Gundam condoms, among many others). There is a Condomania store that is hilarious as well. Lots to do in Tokyo.

Forget that, hit up MORE and a-cho and some other arcades and play Street Fighter.

The arcades in Shinjuku and Akihabara are definitely good shit if you want to play T:DR, 3S, A3... CVS2 is rare, and MVC2 is almost non-existant.
a-cho is pretty far away though.

People are sleeping on Yokohama.. it's a bit more classy and less crowded than Tokyo and all the other familiar tourist spots.. I dunno if you like Chinatown districts but Yokohama has one..
You can find a city map at any 7-11 but it'll be in Japanese..

Aren't you Chinese?
If you are, expect to see a lot of Japanese dudes come up to you assuming you are (and thus speak fluent) Japanese.

Just imagine how it was when I was walking around with Azrael in Tokyo. Me, a Filipino/Chinese guy who could pass for Japanese but didn't speak it at all, and a huge black guy who was fluent in it. Just imagine.

Look for the place with the giant moving crab in the entertaining side of Shinjuku, it's hilarious. I think it's East Shinjuku, but I can't remember which side is which.

I'm not Chinese or even Asian for that matter I'm a white dude. Although for some reason people on SRK and PA always think I am Asian but that's ok. My wife on the other hand is Chinese. However a lot of people think she is Japanese because she "looks Japanese".
It was pretty funny when we visited Hawaii and there were these Japanese tourist there and they came up and started asking her questions in Japanese and they looked all offended when she told them she was not.
I can speak and read some Japanese but
Watashi wa nihon-go hete desu.
Thanks to everyone for the suggestions. I was planning on hitting up the arcades while I am there as well so I'll give a report/take some pics/video and post it up when I get back.
Also I repped everyone in this thread for helping me out too
