Back when Quake III was released for DC, when you went online, you were not only playing against other DC players, but pc users as well (then the pc users started hacking and taking the fun out of the game). Are there any next gen fps that allow you to play online against pc players, or is it all just console-to-console?

I don't think so. Should be console/console, PC/PC.
Concerning Quake 3, I heard it didn't turn out too good.
But I haven't heard news of this in a while so I could be horribly wrong.

console-to-console but UT3 on PS3 allows you to use your keyboard-mouse, as well as mods allowing you pretty much a PC experience.

You would think PC users would murk the shit out of console users.. just think of the cheaters. As long as theres online PC games, theres always gonna be online PC cheating with programs, hacks, or otherwise. I think if you had the game on console you'd just get fucked everytime you started playing.
Can't they implement a server-side solution to stop cheats? The lag can't be as bad as playing a normal game on a bad connection. How do MMOFPS games like Planet side or the upcoming Huxley solve the problems? It seems to me that if you keep shooting and player location coordinate data server-side you can stop aim bots and teleport and speed hacks. Make sure the maps pass a hash file check before the match to prevent wall hacks and there's not much else you can do, is there? I don't play lots of FPS games, so I don't know how to cheat.

As stated earlier, Shadowrun allows you to play both Xbox 360 and PC players. As far as I know, this is the only console FPS on the market to have this option.
