    Use the stick.

Practice more. Don't get frustrated. Remember; You're training muscle memory, and it takes A LOT OF TIME to hone good muscle memory. Just stay dedicated, stay positive. Start simple practice, like making sure special moves always come out whenever you want them, then move onto simple one hit cancel combos (like cl.mk xx hado). Then practice jump ins. After that move onto practicing links (lp lp mp xx hado). Before you know it you're already kicking ass.

Remember combos and crisp execution are only part of fighting games. PATIENCE is a huge factor. Respect sweep range, respect that line just outside of sweep where fireballs start to get safe to throw because you'll be toeing it nearly the entire game for many matchups.

You should just stick with the stick, don't go back to your pad. Don't even touch it. The stick offers more versatility in regards to the combinations of buttons and techniques available for button presses - it's better in the long run. As for the stick side of things, the arcade stick itself offers no significant advantage in my opinion, but no disadvantage either.

As far as I know the stick you're using is perfectly capable. Most sticks generally are perfectly fine to use it's just they vary in regards to the sensitivity of buttons (which often comes down to personal preference) and the durability of the parts. I'm pretty sure it's not the stick that's causing your problems anyway. It's the square gate that you're not used to, but something that you'd adapt to naturally given time.
